I wouldn't worry about the front wheels as much, you can even see in your pic that the rubber wheel pushes down more on the track.
The bigger problem is that the rear wheels are an entire different assembly to raise the wheel centerline, that explains the upright support with the HRP logo. So...
Keep in mind the screw is an air screw on the Keihins, completely opposite of the fuel screw on Mikunis. Sounds like it needs more air. The vforces tend to run a little wonky at idle until they have a chance to break in too.

Judging by this symbol machined into the supports, its an old Holz racing setup. Doesn't appear they are around anymore. I agree that you should swap it all back to something with rubber as the bare aluminum is just going to wear the track. Hard to say whats different about them vs the stock...

They recommend removing the duct and moving the oil reservoir out of the way and going in from the side.
I've never changed one on a 600 but you are probably going to at least have to take that fiber duct part of the airbox that overhangs the plugs to get better access.
Its the brass one screwed into the side of the head, has a 90deg brass nipple right next to it. The black one bolted in underneath the head is the knock sensor.
The only other thing I can think of is to check the system voltage with the sled running. If the VR is acting up maybe the TPS is sending a false reading?
Are you checking the TPS with a digital meter? You need to check the sweep with an old analog meter, the digital doesn't refresh fast enough to catch faults sometimes. Much easier to see the needle twitching on an old analog meter.
I wouldn't totally rule out carbs, my buddy had a 01 600 that...
How about the thermostat? Possibly sticking and its running too hot?
Also I read there was supposedly jetting changes as part of that CDI remap, are you running the revised recommendations?
Have you cleaned and inspected the power valves?
On the TPS sensor, I'd be willing to bet the temp sensor in the head is bad. That is the other major input to the CDI box, they usually fail full cold.

Well I never owned a FST but I can answer alot of this.
That item in the pics is the boost control solenoid, it has an open port to bleed off pressure to control the turbo waste gate. Common part on any turbo charged engine. Looks like Polaris mounted it below the air horn to the turbo inlet...
Pretty sure you have a better chance of getting struck by lightning out on the trail, on a sunny bluebird sky day, than having a tank issue. This all supposedly started from a couple of incidents with older degraded fuel in the tank, after long term storage.
They weren't listed because they got the updated fuel tank sticker on the assembly line and already have the changes to the pump assembly. I just got my stickers for my machines in the mail last week, as far as I know thats all the fixes that have been implemented so far.

Heat gun or hairdryer to get them warm and the glue tacky, then they should peel right off. Just don't leave the heat pointed in one place too long.
You could buy a plastic scraper or use a credit card to help get a corner started.
